Before you trust the result: what to know about the format, the limits, your data and the tools next to it.
Tone every icon with the same hex. Icons from different sources end up sharing one color character and the desktop looks designed.
Cool, desaturated tones: slate, teal, ocean. They stay visible on a dark background without glaring.
Medium-saturation colors; very light tones blend into a light background.
Yes: find the accent's hex under Settings, Personalization, Colors, and use it or a complementary tone.
Yes; folders are ICO files like the rest. Tone them with the set and the yellow folders are gone.
Pack each PNG as ICO, then Properties, Change Icon for shortcuts and Properties, Customize, Change Icon for folders. Keep a set per theme and swap them.
Each pixel is read as hue, saturation and lightness; the tone's hue and saturation replace the pixel's and its lightness stays. Shading and highlights stay, so the icon keeps its shape and only its color changes.
Pick a preset (Sepia, Ocean, Violet, Teal, Sunset, Forest, Rose, Slate) or type any hex. The same hex gives the same result on every icon, which is how a set stays consistent.
The largest frame of the ICO is toned and the result is a PNG. Modern browsers take a PNG favicon as it is; for a favicon.ico or a Windows icon, pack it with the PNG to ICO tool.

No, it takes one file at a time. If you drop or choose several, only the first is used; run the tool again for the next one.
The edit is written as a PNG because PNG stores every pixel exactly, with a full alpha channel, so the result can be edited again without a second round of loss.
No. The browser decodes the image and the tool writes a new file from its pixels, so camera EXIF, GPS position and text chunks in the original are not copied into the result. Keep the original file if you need them.
No. The result has the same width and height in pixels as the source.
